We have a working php script that runs through a table in mysql, decoding HTML entities. The script however requires us to alter the table to add a new column to keep track of how far it has got, we have run into an issue where we have a table with 100million records in that the alter table command takes hours and hours to run. Instead we would like someone to alter the script to not require this alter table, or instead use another table we could create instead.

The issue with running alter table statements is not only the re-creation of the table but also the invalidating of the indexes used to query data out of the table. You need to re-look at the design of the solution because as you are experiencing performance will die as the solution gets bigger.
